Зв'язування актиноцинового похідного з фрагментами ДНК: моделювання методом Монте Карло

Abstract

Методом Монте Карло виконано комп'ютерне моделювання взаємодії фрагментів ДНК та похідного актиноцину (Actll) при співвідношенні ліганд—мішень 1:1 і 2:1 з урахуванням водного оточення. Отримано низькоенергетичні молекулярні структури, що відповідають найвірогіднішим типам взає­модії — зв'язуванню Actll у малому жолобі та інтеркаляції Actll у GC-caum з різною стехіометрією комплексів. Показа­но, що стабільність комплексів обумовлена Ван-дер-Ваальсовими та електростатичними взаємодіями, а також взаємо­дією з водним оточенням, молекули якого вносять додаткову стабілізацію за рахунок утворення містків між донорно-акцепторними групами фрагментів ДНК і лігандів. Визначено можливі розміри місць зв'язування Actll у малому жолобі, які дорівнюють 3—4 парам нуклеотидів (п. н.) на молекулу ліганда. При інтеркаляції молекул Actll в GC-сайт розміри місць зв'язування очевидно більші за 4 п. н. на молекулу ліганда Такі результати збігаються з даними експеримен­тальних досліджень.
